The key signatures in the entire Oboe d’Amore Solo part are on the wrong lines of the staffs/staves.

The key signatures are on the correct lines. The clef isn't the usual treble clef, it's a G clef on the bottom line of the staff. This is French violin clef as was frequently used in Telemann's day for wind instruments and was used in the manuscript. Perhaps you could use the Lilypond source files to change the clef.

You can treat this clef a regulat G clef, replace the 2-flats signature with 1 sharp and treat the C natural as C sharp.

The Lilypond engraving file also contain MIDI files. If you open one with Musescore or equivalent you will obtain the right signatures.
